As "Rob" said, If you don't have a Security Policies in place then there are chances to modify the Desktop Central Agent functions by removing them from Program Files.
However we have a set of Restrictions in Agent Settings to prevent from changes happen to Desktop Central Agents, like the given below Restrictions:
-- Restrict Users from Uninstalling Agents from Control Panel and
-- Restricting Users from Stopping Desktop Central Agent service
