My apologies for the delayed response.  In your configuration deployment page, you can leverage the Step 4 : Execution settings which is optional to achieve the 'Apply always' functionality.  According to the type of configuration type, i.e. User or Computer, you can choose the Apply Always Settings. To apply it whenever the user login or the computer start-up according to the configuration type.

 Apply this configuration at every logon   => for User Shortcut Configuration

or

 Apply this configuration at every startup    => for Computer Shortcut Configuration
