I appreciate your detailed post on the IE configuration.
Logically when you change the new configuration it should work. If it is reverting to the old configuration can be in few scenarios,
1. If you have software like DeepFreeze which would revert the client computer's configuration settings to default. I've seen this in few scenarios (Actually rare).
2. The second one i could think of is the Desktop Central Server side is restored from Old back-up which can result in this.
If the above two is not your scenario, please let me the Desktop Central Agent side logs from the client computer to analyze and assist you better.
