Please find my suggestions.

I want to run one configuration to delete all network drives BEFORE I run the other configurations to recreate them.

The above can be achieved by selecting 'Yes' to the below option in the Drive mapping configuration.

Disconnect all existing network drives before mapping new

The below request of

delete all User scripts before setting up a new one.

is possible through choosing the Delete -> Delete all custom scripts.

How to I ensure that one script runs at the beginning and not in the middle or end?

The configurations would be deployed/executed in the agent side in the order it is added.
