Regarding your question on AD group newly added object check the below settings.

Am I missing a setting or does it have a set time that it checks for new AD group users and the modify deploy just forces the check?

Admin Tab -> left hand side Configuration Settings -> Configuration Settings -> Auto-detect OU/Group Changes and Apply Configuration:.  The given settings would hep you to understand.

Your second question on the Software Deployment silent install,

Also, if I hit deploy it always says the switch is not defined for the software package.

The switch is there /VERYSILENT.

I presume you know that not all software would have the same silent install switch.  You can find the popular ones in the Templates.  If it is not available there, may be you can get the silent install options from the vendor or their forum or documentation.
